First, you have to turn them on. By default, you're looking at a smart list of your favorites followed by most used apps. But you can change that in options. There are 3 other styles. If you click All Portable Apps in the default view, you see everything organized by folders.

I have checked the third and I see the categories.
Do I have the chance to add more folders (let's say in "Other" folder? I installed some applications time ago and they are here, but I like to have more organized.
You can right-click on any app and then select Category to change the category it shows up as. You can also create new categories the same way.

For now, yes, as they're all automated with the app categories (in addition to manual). There seems to be some interest in 2-level, so we'll likely add that in the near future as well.
