Multiple copies not working properly

I have 2 computers and work on one during the day and the other during the evening. I want to continue working in the evening where I left off during the day. To do this I have FFP and TBP installed on both computers and a flash drive. Before leaving the day computer I synchronize with the flash drive with the computer being the source. When I get to my evening computer I synchronize that computer with the flash drive with the flash drive as the source. This way the 3 copies are the the same.
Maybe portable apps are not supposed to work this way because I have trouble with extensions being disabled. Sometimes even the menu bar is missing. I need to re-enable all these to get back to where I was.
Is there something I can do to stop this happening, short of running the portable apps from the flash drive?

I think the problem is the path. For some apps this isnt a problem, but some firefox extensions store absolute paths in their files and I think the launcher doesn't take care of that.

Back when everything started here, changing the path of an app wasnt supported at all, only the drive letter was allowed to change. But later, with cloud computing and the like, things changed and most recently-released apps support changing the path. Unfortunately there isnt a real list to see what is supported by what app.

I will make both computers work with all my extensions and then only synchronize the Mail folder in the profile for Thunderbird and see how it works.
Unfortunately, I don't know what to synchronize in Firefox to keep the history and tabs common to both computers.
