I'm currently using sandisk titanium 1G
1. There is a LaunchU3.exe file in the root directory of the drive. Is it an important file and does it matter if this file is deleted ?
2. If I format the disk (LaunchU3.exe deleted), can the U3 system still be used?
3. Can the disk with U3 system co-exist with portable linux?(reference: www.pendrivelinux.com). Will the U3 system be altered if the disk becomes bootable ?

I would say Yes.

No, I don't think so. That would format the CD partition as well I think.

No (I don't think so), but U3 is Windows only.

You can format the second partition easily without a problem.
I would suggest you backup all of the stick-drive before.
I did format mine to fat32 to save space.
Remember that there is a Hidden Folder called "System" which keeps the software in there.

Does that work? If I copy everything on the second partition, format to fat32 and then copy back...
How much extra space did you get?
Sorry to answer that late.
It depends on the size of the stick how much space you will gain.
For my 2 GB stick it is
FAT32 has a cluster size of 4096 (in normal format with 498.958 clusters).
FAT16: as it supports only 65.524 clusters, one cluster is 32 KByte.
Another factor is, WHAT kind of files you have.
When I look at my stick with zdu (a nice tool for summing up trees) I have the following efficienty (Stick is loaded with 1.15 GB on FAT32):
FAT32: 97 % real used space = LOSS : about 35 MB
FAT16 would be calculated: 79 % real used space = LOSS : 250 MB
So it is really worth doing the reformat.
btw. Dont kill me if the calculation is not 100% right :-)))

What about NTFS? Thats what I have on my Sandisk Cruzer Micro 2 U3.

What do you mean by second partition ????
U3 has two devices, a CD-ROm-Type Device and a USB-Stick device (as shown in the system).
You have to copy the USB-Stick device data with all hidden files to a folder on the hard-drive and then reformat the USB-Stick-Part.
Then copy back the files. Thats it.

thats what I meant by 2nd partition - I thought the "CD Drive" part was the first partition, and the data section the other partition - I don't think it really is partitions though - but you know what I mean!
