Ouch, horrible.
I got an email containing Exploit:HTML/IframeRef.gen.
MSSE deleted it but this involved deleting the entire single file
Local Folders\Inbox
containing many other healthy communications.
Luckily, but purely incidentally, I had backed up Inbox two days preciously, but still lost 48H of email.
Not certain what to do to protect against this. Writing to any person or group associated with MS has NEVER generated a response. Maybe a saved copy is lurking somewhere after the cleanup (MSSE History seems to suggest filelocalcopy:c:\Documents and Settings\All Users\Application Data\Microsoft\Microsoft Antimalware\LocalCopy\
but there's nothing there, that I can see.)
Just writing this as a warning really (to back up Inbox). If there is a procedure I could have followed after identification of the threat but before deletion of Inbox, I would be very pleased to be advised.
Thanks.

MS Security Essentials deleted entire Inbox
For pretty much this very reason I never have email clients delete messages from the server.
If you have rights to alter MSSE's settings, switch from deleting files to requesting the desired action. I don't know how it is called in the english version, but it is on the settings page, second option (standard actions?), untick the "recommended actions" below the list boxes to be asked what MSSE should do instead of automatically deleting files.
