How do you reproduce this? I'm not seeing this behavior with a base install of GIMP Portable 2.8.2 on Windows 7 x64 no matter what filters I apply. And are you sure this is in Temporary Internet Files? This seems like a very unusual place for GIMP to use at all being a cross-platform app.
UPDATE: Scratch that, I've confirmed it as a first-run issue on Windows XP and have a patch prepped.
This is fixed in today's GIMP Portable 2.8.2 Rev 2 release. The folders are no longer left behind.
