I installed the latest FileZilla over my previous installation to update it and it removed all my settings and site manager entries. Lucky I had a backup of the settings to import. However, after using FileZilla and exiting it, I have noticed it is still running within Win 7 task manager. I have to select the process and end it to remove it.
In doing so, the next time I run FileZilla it tells me it didnt exit properly and all my FileZilla settings and site manager options are default or missing again.
The only reason FileZillaPortable.exe will keep running is if FileZilla.exe is still running somewhere. You can't run multiple instances of it (example: local and portable).
If you improperly exit (ie crash it) and then upgrade, you will lose your settings. So, be sure not to crash it.

Yes when I exit FileZillaPortable both FileZillaPortable and filezilla are still listed as running tasks. Yet not visibly open.
I have checked on FileZilla website and this is listed as a critical priority issue
http://trac.filezilla-project.org/ticket/8305
As it's an issue with the base app, it'll have to wait for the publisher to fix it. Until then, you will have to manually kill the filezilla.exe process. The FileZilla Portable launcher will still clean up properly after you do so.
