If you download BartPE (I have version 3.1.10a, which is the most recent). It comes with a file called PE2USB.bat and a PE2USB.txt. Read the TXT file and it will tell you how to do it. This will allow you to boot off the flash drive and use the BartPE interface. You can still open BartPE from within Windows, but it only acts as a new UI. From what I have seen, it doesn't always load all problems, since some of the programs need registry entries to work and they will not be there if you don't boot to into the interface. Hope this helps you out.
I would suggest giving the UBCD4Win a check out if your are asking about BartPE. I have found in my personal experience using that project and bootable USB Sticks that PEtoUSB.exe works better for me than PE2USB.cmd does. Plus using PEtoUSB does not use the ISO version of how to make it work unlike PE2USB. Also, with PEtoUSB there is no need for the 2003server files to be required.
