If Thunderbird is loaded on an iPhone, does the email reside on the device or is it only at the server? Is there a way to configure the application to keep all email on the email server?

Wherever you put the ThunderbirdPortable app, you can set your email settings to imap. IMAP keeps emails on the email server so that no matter where you access it, it refers back to the email server.
