What to do with the automatic updating feature

We're thinking about making one of our freeware applications a PortableApps-compatible. The only problem we've been faced so far is what to do with the automatic update function. Our application checks for update and offers to switch to the newer version, if any. Being launched from PortabeApps, should I disable the automatic update function or there are better options?

Question 2. It seems that PortableLauncher automatically restores some registry keys not specified in the settings, for example it recovers the below key if it was removed during the PortableLauncher execution:

HKCU\Software\Microsoft\Windows\CurrentVersion\Explorer\FileExts\.exe\OpenWithList

Can this be disabled? (The utility we are speaking about is a registry cleaner).
