I would like to know if I read ebooks on Calibre Portable (application and ebooks both on the flash drive) does that leave a trace, and if so, that kind of trace. Can they see the name of the file I read?

All Windows apps leave traces on every PC you run them on. Anyone who says otherwise is lying or doesn't understand Windows.
All apps released by PortableApps.com leave no personal data behind. They may, however, leave traces that they were used in areas that only an admin can clear. Things like prefetch files, which Windows uses to make apps run faster, or recently run EXEs within the Windows registry.
We don't have an official Calibre Portable release yet. I'd wager you're using one of the development tests in our forums. So, for that, you'd need to ask there. If it's Calibre from another site or the publisher, you can ask there or use something like Regshot Portable to see what's changed. Some other sites use differing definitions of 'portable' up to, and including, just having the EXE run and leaving everything behind.
