If I use the "Check for Updates..." under the Help menu in the program and then download and install the update, will it install the portable version? I'm thinking it will install the 'normal' version and the best way to update would be to download the portable version and copy it over the top of the old version but I want to verify this. Thanks!

You should apply updates for portable software via the PortableApps.com Platform. Most application's updaters can't handle any portable mode. A couple apps can update properly (Firefox, Thunderbird, SeaMonkey) but that's about it.
Sometimes, the impossible can become possible, if you're awesome!
