"its says it was 125mb"
What is "its"? And what is "its" referring to" The size of a PortableApp file or a folder?
What else is on the drive? $Recycle.Bin? System Volume Information? pagefile.sys?

Size on disk will be greater than the actual size of the files due to how the drives are organised.
The drives are split into units called sectors, which can only hold a single file.
If a file is smaller than a sector, then any remnant, the difference between the end of the file and the size of the sector is unusable.
If a file is larger than a sector then sectors will be filled up as much as possible, upto the remnant if any which partially fills a sector.
Those remnants are why there are those two figures.
If there are lots of smaller files, then the amount of "wasted space" can be considerable.
It is unfortunately unavoidable.
It may be possible to adjust the sector size (easier on external drives), which if reduced may reduce the wasted space but it will come with a hit on performance.
If at first you do not succeed, use more sticky tape.
