I am a Software Engineer. Recently, my company is planning to sell the mother boards and give our customers portable Apps.com software as free. Therefore, I would like to get the permission to modify the image, logo and icon, and only distributing the launchers. As its a legitimate business I work for, we don’t want to infringe on any copyrights or patents may have.

Everyone has permission to redistribute the apps unaltered. That's part of the way open source works. So you can redistribute the installers without even asking.
As far as altering stuff, you can if you stay within the limits of the appropriate licenses. You cannot alter the splash screens for the Mozilla apps or anything else (settings, bookmarks, homepage, etc) without permission from Mozilla... you can only redistribute the installers for the Mozilla apps unaltered. You can, of course, recompile it from source into your own app... you just can't use any of the Mozilla names, trademarks or logos.
If you alter anything within the PortableApps Menu, you'll need to change the name to something else, remove all PortableApps.com logos and trademarks and create your own theme not based on the current one (which is trade dress of PortableApps.com). And, of course, your version would not be supported by PortableApps.com, only by you. The same would apply if you wanted to make your own branded version of Firefox.

But how can i customize the theme and logo to something i want. This is for my personal use. I want to have an all theme of my country, and my family. I want to change the logo with the portableapps writing on top of the main menu, and have it more personalized, if that's ok..
How can i edit these things? Can you please just give some directions to where to look..

For theming ability, you can use the Latest beta release of the PortableApps.com menu in the beta forums, but if you really wanna change the header, you can recompile yours in or use the unsupported PortableApps Menu MOD R30 also in the beta forums.
