Firefox portable auto updated on startup. The program will not start now. it crashes immediately. If I select safe mode it also crashes. I can download a new copy but have lost all bookmarks and stored passwords. Is there any way to recover the bookmark data ? or repair the install ?

did you update via PA or respond to the update notification from FF itself?
meanwhile if you haven't already done it exit FF and rename your FireFoxPortable dir to something like FireFoxPortable_broken
get FF from PA again.
*after* you have a working copy is the time to start seeing if stuff can be recovered.
also: have you got backups?
