I'm running Windows 7 Home Edition, 64 bit. I installed PortableApps on a USB drive. I'm running Microsoft Security essentials with windows firewall.

We'll need to take these one by one and I'll need more specific details to determine what's going on. So, first, how do you know the settings are saved locally? Some apps like 7-Zip will save settings locally while running but then remove them after run is complete. Others like Thunderbird never save settings locally. Second, how are you launching these apps? If you pin them to your task bar or start menu, for example, you're not pinning the portable app. You're pinning the local app within the portable app and it will run in local mode.
Sometimes, the impossible can become possible, if you're awesome!
I know settings are stored locally because of 2 reasons: 1) If I delete the folder under username\AppData\whatever app, running the portable app shows reset settings, 2) Because I had to format my hard drive and relaunching apps shows reset settings.
I'm running the apps from PortableApps.com launcher.
