Is there any way to stop PortableApps from minimizing when out of focus?
I didn't see an option to stop it.

P.S. I also couldn't find a way to search the forums (odd) even after I'd disabled all popup blockers for portableapps.com, even whitelisted the site...did I miss something?

I don't think there is.See Gord's comment.The default behaviour is intentional as the platform is a menu, much like the Start menu.
Also, the search bar is at the top right of the site.
