Why not base PuTTY Portable on PuTTY Tray, instead ? I'm using it right now (just replaced the original putty.exe by the one from PuTTY Tray), and it works like a charm (most likely because of the smart design of PuTTY Portable).

I totally agree with you, since putty tray got hyperlinks that becomes so important for me since I love to use putty for screen irssi!
It says right on the PuTTY Portable page that you can swap in PuTTY Tray if you'd like. And yes, it's by design. I tested it with both to ensure it would work.
But most people trust PuTTY the most, so it's packaged with PuTTY by default.
Sometimes, the impossible can become possible, if you're awesome!
I'll bet 4 tacos and a burrito that you added that after the OP.

It's kinda scary when my desktop is messier than my room...
I use putty on a lot of restricted computers. A few of them have disabled any other icons being added to the system tray. This becomes a problem, as you cant tell it's open, and you cant close it without killing the process.
In a way, it defeats portability if the actual program is still open when you leave.
I've tried replacing the .exe and it then loses all my settings. it simply wont work, i've tried it a few times, i guess i'm missing something. What steps should i be using?
IMO the PuTTY Portable version should only use the official PuTTY client. The instructions for PuTTY Tray are simple enough for most users to modify it.

Did you replaced the putty.exe file, and did you launched the PuTTYPortable executable, or the putty.exe file ?
