I use chrome portable on a desktop and a laptop and
when I'm copying one installation from one to another,
cookies not only aren't transferred,
but it ruins my target cookies too!
why does that happen?
can I do something to fix it?

Check this thread (and also the "App Notes" from here), and you'll understand why this happened and the reason why you should not use Chromium-based browsers since they're not fully portable... unless you use sync, which is something not everyone likes but it's the only solution.
However... and unlike Chromium-based browsers, Firefox-based browsers are fully portable, which is alternatively a more viable solution.
