"Regshot", It allows a snapshot of before and after you run the app, allowing you to see the changes in the registry, and any folders on the machine you tell it to watch, like C:\windows, etc.
Compares them and gives a detalied report as well.

Here's another Idea... with some development, create a wrapper that intercepts calls to the registry and redirect them to a locally stored file instead. I know you can redirect registry items (see RunScanner, developed for BartPE, but the principle's the same), its just a matter of getting it to work properly
