Launching mailto links doesn't use Firefox's helper app setup. It just tells the operating system to launch a mail link. Firefox does nothing related to mail internally. You can't change how Firefox handles mailto links without a complicated extension. It would be nice if it were just a setting in about:config or mimetypes.rdf, but it isn't.
