There’s a Check all/Uncheck all at the top of each section of The Portable App Directory. Would it be possible to have an option to check/uncheck only the apps in the particular section, instead of all available apps in the directory?

It might be possible, but it will require an update to a component for NSIS that is currently unmaintained. The EmbeddedLists component is what displays that list. We've been searching for someone to update it for a while to better handle screenreader support as well. It's listed in the No Immediate Fix Planned section of the platform bug and feature tracker here: https://portableapps.com/node/28593
