It seems that every time I move an e-mail out of one of my accounts' inboxes into any of the Local Folders folders, the message gets deleted.
I have 6 accounts. 3 have their own inbox and 3 use the "Global Inbox." They were all initially configured that way. I have filters setup for the 3 "Global Inbox" to direct them into their own folders. (Those folders are in "Local Folders," too.) If I send mail, they are filtered correctly and show up. But once they are dragged (or moved through the context menu) they disappear.
While I was typing this, I was playing around with it more and it seems that it only affects /read/ messages. If I mark it unread, I can move it fine. I normally keep my setting to mark it read after 0 seconds, so I hadn't come upon this before.
I'm not too knowledgeable in this stuff, but I did check the file at Data\profile\Mail\Local Folders and the e-mail is there. (I'm not sure if I'm supposed to be able to read the MSF file, but I can't.)
I'm using 1.5.0.10, but I initially tried this on a different thumbdrive with 2.0 RC1. I couldn't find mention of this anywhere else. I'd appreciate the help.
Thunderbird has always been buggy.
I had a similar issue the other day, with a locally-installed copy of Thunderbird. After downloading all my mail from my Gmail account, everything--even sent messages--ended up in my inbox. Naturally, I wanted the outgoing messages in the Sent folder. I moved them in two batches; the first batch of emails survived the move operation, but it seems Thunderbird filed the second batch into /dev/null.
I have Gmail set to archive downloaded messages instead of deleting them, so I didn't lose anything, thank God. It did finally make me swear off Thunderbird completely, though.

I've had a few quirks with Thunderbird over the years, but nothing major, and I've grown to love it. I certainly never had this issue with my local version.
I just got done starting from scratch, though, and it appears to be working fine. When I had installed before, I renamed the default "ThunderbirdPortable" folder "Thunderbird Portable." This time I didn't do that. I don't know if that was the difference, but I had tried to install this 3 other times and had the issue each time.
I'm on the Avant Browser forum and the browser's creator is also working on a Firefox derivative called Orca. Some people had some issues when they named their install folder "Orca Browser" instead of "OrcaBrowser" or just "Orca". That's what made me think of it.
If I feel brave enough and (more importantly) have the time, maybe I'll copy my current install folder , change the name, and see if that makes a difference.
