In the classic app TB, we had them automatically installed in the windows PC repository.

I believe you use the same procedure with Thunderbird Portable. In both cases with the (outdated) instructions you linked to, Thunderbird seems that it would add a personal certificate to its own repository, not to Windows.
Sometimes, the impossible can become possible, if you're awesome!
Unfortunately, according to the given instructions, it was not possible to properly install personal certificates in TB portable, and according to this guide https://www.postsignum.cz/files/navody/inst_ca_thunderbird/index.html or crt CA. We therefore installed them again via the PC launcher, see. picture attachment. The installation offered various options for locating the deposit - we kept the first one. We don't know if it's so technically correct. But this is how sending all signed emails works properly.
