I installed the latest 2.0.0.4 Thunderbird from this site, and it came with the autoupdate option already enabled. I didn't realize this until I got updated without my consent to 2.0.0.5. While nothing bad came from it, I'd rather do my updates from this site at my own demand.
Is it a violation of any of the licenses to distribute it with these options unchecked? Or maybe John could put a warning on the DL page in the section for Updating, so people know all their options.

John can't make any changes at all to the mozilla apps other than distributing them with the launcher. This is because of how mozilla's license was written, and is part of John's agreement with them to be able to distribute these apps as the official mozilla apps and keep everything legal.

Is there any reason to NOT auto-update the portable versions of these apps? Should I install the new portable version? I use FireFox and Thunderbird and have always wondered...

There. I have a signature. I hope your happy now.

I think auto-update would be fine. some people just don't like that it does it without asking them first, and would prefer to do manual updates

And it keeps on saying there's a new post in this thread. Even though there isn't. Well, at least there wasn't until I posted.

Yeah, it's just in those two posts. both of their posts said "posted 0 seconds ago" for about 15 minutes.

It happens, it's a bug in Drupal, I don't know why, I can't do anything about it, just ignore it.
Sometimes, the impossible can become possible, if you're awesome!
... in the "Updating" section of the PE Thunderbird page? I think most users would want to at least know that it automatically updates with a non-PA version.

I made this half-pony, half-monkey monster to please you.
It updates with exactly the same thing. Due to licensing, John can't modify them at all, so it's just the standard version of the mozilla app, you just run it through the launcher rather than directly from the apps' exe

Is it possible/likely that a future update might introduce additional Registry entries that are not accounted for by the (then current) launcher?
If so a new version of the launcher will be required. Am I correct in thinking that this will only be available by manually downloading an updated release from PortableApps.com rather than using the automatic update facility built into the application?
You can auto-update, but when new registry entires or the like are added, the launcher will be updated and a note will be posted at the bottom of the post.
