Before installing the newest update, I deleted the entire ClamWin portable folder on by flash drive. Then, I executed the paf.exe file that I downloaded. When I was trying to copy the DB files, I could not find the \db folder in the \data folder (which was where I used to put the DB files). Can I put the DB's in the root of the \data folder? Or should I create a \db subfolder in the \data folder?

These folders are created by the Launcher at first run. So just "install" it to your flashdrive and execute ClamwinPortable.exe.
It will downloads the latest db files on first run. And btw, there is no need to delete the old version before you update. All Apps here are packaed in a way that you can install the update right over the old one without deleting anything. If there is something to delete, the installer takes care of that.
