Yes
Standard portable apps can be installed to a U3 drive. Just create a directory structure and install as normal. They just won't show up in the U3 launchpad.

My apps will run the same. Portable Firefox and Firefox for U3 are basically the same app. And will run the same speed from the same drive... though you'll lose the LaunchPad integration by using PFF on a U3 drive.
The speed issues are more in relation to the actual speed of the drive. The controller, flash ram and format of a drive affect speed. There's a 40x difference in speed between the slower drives and the faster... yet they're all marked USB 2.0 High Speed. Price isn't always a good indicator either.
The drive I currently use is a 1GB Lexar Jumpdrive Lightning. It's one of the fastest drives out there. It's much faster than the drive I use for U3 app testing: a Geek Squad 1GB. I paid $100 for the Geek Squad drive. I paid $56 for the Lightning.
