If you want password protect that acts just like U3, you are kind of out of luck there buddies. U3 has two types of systems in itself. a regular U3 flash drive partition, and a u3 CD partition that will run and once the password is entered successfully, will show your drive and its files in Windows Explore. PortableApps only runs on one of those partitions. Therefore, it will be a pain to even think about getting two partitions with the PortableApps.com Platform/Menu. Cause, i just don't think that's possible.

There is your answer people! if you want something else... I guess you are kind of out of luck on this one. But, if you want to protect your data itself instead of the drive, let me show you some options.
Toucan - Toucan is a custom built portable app for advanced users to synchronise, backup and encrypt their data, wherever they are.
TrueCrypt Portable - On-the-fly encryption means that data are automatically encrypted or decrypted right before they are loaded or saved, without any user intervention. This method requires administrator permissions.

But, ok the formating with two partition is actually less problematic, but the use of such partitions under windows is problematic due to microsofts restrictions to read only one such partition.
For some controllers there are formating tools which can produce two separate virtual drives (like those of sandisk) and they can be then equiped with hd or cd partitions. But as I said, it the tolls are only for specific controllers and so not for general use.
Also I made the experienece, that all such creative solutions need admin rights just to enter the password to the usb stick.
(disk2go has this software for example)
