You're right, it IS using an older version of SQLite. That's how the publisher has built it, though. You'll need to contact the publisher of SQLite Browser in order to get it changed. We just repackage the software provided for portable use.
It's more recent than the old version we were packaging, though. The only reason I hadn't built it earlier is that the standard package of the 2.0b1 release doesn't save settings. I figured out a way to make it using some custom launcher code so it does.
