how add portable Skype command line arguments Skype.exe /secondary
Skype itself does not support use of the /secondary switch with the switches necessary for portablization. So, it will not work. If you'd like it to, you'll need to ask the publisher.

how to specify command-line arguments for any program?
As with other apps, create a SkypePortable.ini file in the SkypePortable directory containing:
[SkypePortable]
AdditionalParameters=...
And place what you want there. Note that /secondary will not work properly with the switches needed to make Skype portable.
