I always start with an empty flash drive when installing PortableApps. Some (not all) flash drives I use with PortableApps display the PortableApps icon in the task bar next to the normal Windows start button. If I close that icon, the normal PortableApps icon in the system tray also goes away. I don't want the PortableApps icon to show up on the task bar. I only want it to show up in the system tray. Can any of you help me with this.

Open (edit) the \PortableApps\PortableApps.com\Data\PortableAppsMenu.ini file.
Add the following setting in the [DisplayOptions] section:
Windows7TaskbarIcon=false
I believe this setting only applies on Win7. I believe the taskbar icon is hidden by default on Vista and on XP.
This will hide unless the portable apps window is showing.
