Hello,
I installed Chrome Portable, installed a few extensions and wrapped it with NSIS installer. When I set it up in another machine it does not port the extensions I had installed. The first time I load it, it deletes the extensions from the dir Data/profile/Default/Extensions.
The settings remain as I had set up.
Any help would be much appreciated!

Repackaging Chrome without permission to give to anyone else is illegal.
Chrome is purposely designed to lock extensions and certain settings to a specific PC. It will reset extensions and those settings as you move to another PC. This is by design.
Sometimes, the impossible can become possible, if you're awesome!
