What You need is OSS!
By chance did u get around the file saving in "appdata" and how.
Never curse the alligator till you done cross the bridge.
Well I tried to install it myself (the zip version downloaded from the official site).
It is possible to start the game with the following command-line parameter:
G:\PortableApps\EnigmaPortable\enigma.exe --pref .\config
Then it puts all the config in the 'config' directory.
Is there any way to make it work?
Unfortunately the PA launcher does not recognize the shortcut or .bat file I made for this purpose.
(I'm ready to put some energy into this one)
