I have an inbox file that is much larger than it should be. I have tried deleting the .msf file and compacting. Also, all of my folders are stored in the same local folders, so I can't find the one that I've having trouble with in particular. Any suggestions?

If you can't find the big folder and you have lots of folders and subfolders making it difficult, try running WinDirStat Portable and select your mail folder.
