I am trying to do a complete backup of my thumbdrive using the included PortableApps backup utility. I have tried selecting or unselecting every option but the backup always fails. Can someone please help? Is there some kind of size limit? Will it only do a complete backup if only portableapps are installed? What am I missing?

Have you checked your drive for errors? Based on this and your Lightning issues (Lightning works just fine with TBP), I'd wager you have some drive errors.
