I have problem with firefox portable creating a new profile in %AppData% when I click links from other applications, or when I opened saved .html files.
Any idea why this would be happening? I can't find or figure out a solution to stop this.

You likely set Firefox as your default browser inside Firefox. This sets Firefox inside Firefox Portable and runs in local mode. You need to set FirefoxPortable.exe (NOT firefox.exe) as your associated browser. You can do this manually or using a utility on here like PortableFileAssociator or eXpresso.
Sometimes, the impossible can become possible, if you're awesome!
