Setup: Win7x64, Notepad++ 6.3.1 (I believe, it *might* have been 6.3.2)
Steps:
1. Have Notepad++ running (did not close it, quite by accident)
2. Download Run the updater NotepadPlusPlusPortable_6.3.3.paf.exe on top of the existing install.
3. Got an error message, closed the program, clicked Retry
4. Successful extraction, let "Launch" checked at the end
5. Started up the program, nothing unusual, then enabled the new DSpellCheck "Autocheck document" feature. When nothing happened, I restarted
Defect: Settings lost; forgot my tabs used, quit using word wrap.
If you upgrade after a crash without letting it restore and it's an app that keeps settings in the App directory, you'll lose your data.

Ah, sorry, I thought you'd meant that it had crashed and then was upgraded after it had crashed but before it had run properly again. My mistake. I also checked, and even if you upgrade it after it crashes without re-running, it should still preserve your settings (I verified that the proper installer.ini directives are in place).
Is it not closing for you? There have been multiple reports of the new spellcheck engine not allowing it to properly close as of late.
As for upgrading it without closing, I think it could be possible for it to partially upgrade before you close and then finish upgrading after you close it. It should prevent you from upgrading if it's running and warn you to close it. I'll double-check if that's not the case.

On this system, after closing notepad++.exe 6.3.3, it's taking a very long time to actually shut down (sometimes not at all, check Task Manager) &, even if it does, on re-launch it will take 100% cpu for quite a long time. If the same is happening with you I suggest this is the cause of the lost settings problem.
Obviously a problem with the base app so I've gone back to 6.3.2 & no problem.

EDIT: Scratch that, just try removing DSpellCheck.dll under Notepad++\plugins
