My attempt to convert GnuCash Portable to U3 using PackageFactory for U3 is
not working. Is it possible to do this?

As U3 is long dead and completely unsupported, there's not much point to doing this. PackageFactory is extremely limited and does not create proper U3 packages, so apps can't be upgraded without losing all data, anyway. We've never supported converting PA.c Format apps to U3 format and dropped all support for the U3 platform years ago.
You're far better off using the app in its native format in a native fashion. It's best used with the PA.c Platform so you can easily upgrade and handle other things as well. Is there some other reason you're still using a discontinued and limited platform?

I am new to U3 and have just discovered it. I am also new here.
I haven't seen any other place where it said that the U3 platform is obsolete.
Is it better to just run portables from the thumb drive or portable hard drive?

U3 was discontinued about 3 years ago. The site was kept online in zombie fashion with no new apps or updates for about a year after that. U3.com is now long gone and updates and the app store no longer work right. No further development is happening to the U3 platform, app store, tools, or most apps. No new drives with U3 have been sold in a couple years. Nearly all publishers have abandoned the platform. Most publishers are now making portable software available in PortableApps.com Format or a simple zip file.

But as others mentioned, though, you should try to avoid U3.
Sounds about as useful as converting a Cadillac to an Edsel.
I'm sure your program had a purpose when it was written, but who would want to use it now?
