I think you're saying you install, say, 7-Zip Portable via the PortableApps.com Platform's app store. You're wondering if you can then run 7-Zip Portable by running the 7-ZipPortable.exe launcher directly. The answer is yes.

You have to download any updates manually from the 'store' and 'install' them over the previous version, just as you would with any other software.
